Gordon just happens to be an employee for that species. In HL1 Gordon was supposed to attract the Combine to earth by killing Nihilant, that higher species want to use Earth as a battlefield against the Combine. In HL1 Gordon just thinks he is doing what it takes to survive and save the earth, in HL2 he thinks that he is saving the humans and the people he loves, but in fact he is just cleaning up the mess and finishing the job.
